I have a strange issue, I have a 5.5kw Diesel generator and 1x 5kva Mecer Axpert inverter with latest Firmware loaded.

When I connect my generator the inverter detects the grid voltage but just wont use generator to charge the battery. I can hear it try to switch to grid and back every second. I see the generator runs at 52hz but even had the generator set to as close to 50hz as possible but same issue. If I connect my 3.5kw inverter generator I have no issues.

Anyone have a solution for this issue.

Some Axpert firmware versions are sensitive to fluctuations, especially frequency. As far as I can remember, there is a fix - firmware version - that allows the Axpert to be more tolerable. 

The diesel gennie probably has a worse performing AVR than the 3.5. 

The topic has been discussed here, hopefully one that have had similar problems will pop in soon.

Maybe elaborate exactly which Axpert model & firmware you have. and see if you can change the topic of you discussion. The current one doesn't allow for sensible searches!

Some really old versions of the firmware (like 52.30) were very intolerant of generators; their output waveform had to be very good for the inverters to use the generator power. As far as I know, all the more recent firmwares (72.40 and later, in the PF0.8 series) are similar in their generator tolerance, which is to say they're all still fairly picky. Definitely a generator with a built-in inverter to generate the AC is best, as you have found.

Edit: sometimes loading the generator with about 200-1000 watts of load helps. This load can often be removed once the inverter itself loads the generator.
